    That bed is all kinds of messed up.

    The large square holes above the wheel wells are "cubbies"... just a couple of boxes without doors where you can store tie downs and other items you want to get stolen.
    The small ripped holes in the side are from someone probably trying to tie down a load improperly, or god knows what but those are not the factory tie-down locations.

    Factory, there are two D-rings at the rear by the tailgate, and the C-channel that runs around the top of the bed.
    The C-channel holds (from the factory) four tie down cleats as shown in the picture above.

    Those would be liners from the 1st Gen or Tundra.

    2nd Gen is bolted to the frame, and the bed sides and rear frame/tailgate are bolted to the bed (like any truck).

    As others have said, call Camelback Toyota, they have the best prices around. Tell them you are a TW member. To do it right you need to replace the bed and the rails. CBT can get you the rails, they are ~$90 a piece, or as others have said, got with after market rails.

    Call around to the junk yards in your area. Or try car-parts.com I did a quick search on there, without know all your details and it came up at around $2600 for a complete bed, not including shipping or taxes. So, this will be an expensive fix.

    I don't tie anything heavy to that rail.

    I wouldn't waste a dime fixing those holes or replacing the rails. I'd spend the $25 and buy d hooks for the bed and call it good. Farm trucks get the shit kicked out of them anyways.
