It's been over 10 years since I owned a manual and it was an 88 4x4 Toyota pickup. I've owned my 6 speed now for a month, and I'm getting better with the shifting. I feel that 90% of the time I can shift very smooth and switching between gears is seamless. The other 10% of the time I feel a very slight clunk in 4th and 5th gear as I ease the clutch out and apply the gas. If I concentrate and ease the clutch out the last inch or so then it becomes seamless, but if I let the clutch out a little too fast with the last inch then it happens. It's really a very mild version of what happens if you just dump the clutch after shifting gears, or it feels like the gas was being applied while the clutch was being released causing the clunk when it catches. Am I destroying my clutch by slowly easing it out, or should I just keep doing what I'm doing? I plan on switching to Redline this next week so that might help. Thanks for any advice.

You should always engage the clutch quickly or you cause undue wear and early clutch failure. Keep in mind these vehicles do not have mechanical linkage at the accelerator so when we let off the gas there can be a lag in closing the throttle. Two things can be in play here. One is shifting too fast. These are not race cars, but trucks. The other can be the electronics sensitivity needs to be adjusted to help in any lag in closing the throttle. ;)

These trucks are difficult to shift smooth. The drive by wire lag is a major part. In time your body will adjust. I think it took me a few months & I've only had one automatic truck in 20 years.
