So this is my first manual tacoma but not my first manual. Ive read around that my situation is normal but have not seemed to find a cure. When i shift and let out no matter what rpm when the clutch catches it clunks sometimes a lot sometimes none. Does this hurt the transmission because it seems like it would. Any thoughts or suggestions would be great.

First month of ownership... This month I'm removing front air dam, and also Rhino lining the bed.
It is normal and I suppose it doesn't hurt the transmission. Although it seems the manual in the Tacoma is not quite "up to the job". They may have built it a bit lightweight for the truck? Many owners have had manual transmission related woes.

But in general its a good transmission and quieter then the manual in a Jeep Wrangler: that one sounds much louder "CLUNK".

As long as its not hurting it i wont worry about it. It just seems like it would since it does it almost every shift.

Yea, my 2.7 reg cab clunks a bit when shifting. Especially from 2nd to 3rd. Thought it was just me getting used to it when I bought it since all transmissions are different, but it still clunks.

The irony is that the Aisin R155F in the OP's truck is virtually the same design as the Aisin AX5/15 transmissions used in manual 1990-1999 Jeeps. I bet a few parts might even interchange.

Mine didn't clunk before I tore it apart. We'll see if it does after I get it back together.

Now my six speed I had before... that clunked so loudly I heard it echo off buildings as I rolled by. Sounded like a transmission in a Ford 8N, especially after factoring in the 4th gear grind.

X2, I only have 1045 miles on mine and it clunks. I have a Jeep wrangler with 214K miles and it does not.

same my 03 wrangler was smooth and no clunk. Hence why i thought it was strange when i drove my new tacoma off the lot.

5100's all around with OME 884 at 0. Weathertechs, Carhartt seat covers. BFG KO2's 265/70/17. T4R SEMA wheels. 18% tint on front windows. General Springs HD 4 leaf pack, Leer 100 XR shell.
my wrangler clunked and banged and vibrated. Isnt the shifter directly on top of the gearbox? the stick would rattle so hard it made noise.Wrangler rattle

i didnt mind it though on my jeep and I dont mind the shifting on my 2014 taco. Im in the "its a truck not a sports car" crowd.
