I bought a 2007 TRD Offroad quadcab, last year in 2012 with 70, 000 miles. It had one owner, an older man who took outstanding care of it. I would swear that it was brand new, if I didnt know better. About a week after I got it I noticed a squeeling sound during braking, and a chirping sound while driving at lower speeds when not pressing the brake. I took it back to the dealer, they determined that it was a cracked rotor, and replaced it. That seemed to do the trick. But around 3000 miles later its happening again.
I've been to a lot of other forums, it seems that a large number of tacoma drivers have brake problems. Has toyota addressed this issue? Or does anyone have advice for me?

Perhaps try some aftermarket rotors and pads? Did they change the pads when they changed the rotors? Running factory pads?

Try all brand new pads and rotors. It is common for brake squeels to occcur when fitting used pads on new rotors.

    Swiggity swangin' biggity bangin'
This. I've gotten into the habit of replacing rotors with brake pads. Might be unnecessary but its piece of mind for me.
