Are you 100% certain you have the correct CV axles? Can't think of why else they wouldn't go in all the way on both sides

Only thing I can think of is that OD of c clip is too large to fit in the groove on the inside of the diff/axle tube

One time I transferred a C clip to a CV and it wouldn't install. The c clip got too spread open and I had to use some channel locks to crimp it around the end of the CV

Is there any chance it could be that the axle seal is not driven far enough in and could be adding resistance? I’m having the same problem as the OP. I replaced the needle bearing and axle seal on the drivers side but my CV won’t seat all the way either.

Put fresh gas once a week
I just posted this old tip on a different thread but I'll do it again because it has been a life saver on dozens of CV axle installs. I don't put a ton of grease on the shaft per see, but I pack grease under the snap ring to keep it centered on the shaft all the way around. I usually don't have to beat on it( but I have) if you slide the axle as far in as it goes, pull it out about two to three inches then really give it a good shove. Usually it'll pop right in IF the snap ring is centered with grease. Hope this helos

Long over due update. The CV have stayed seated and are not leaking. Possibly the gap between Differential and CV axles is larger with manual hubs. I believe the issue was not extending the shafts all the way before sealing the boots causing a vacuum to pull cv out of differential.
