Right now I have the Banks Exhaust with the TRD CAI and my truck has a real low, mean tone. If I put JBA headers on, would it mess with the low tone I have now?

So just ask them to port them out when I take it for installation and they should?

yup! but take it to a well known muffler shop, not just a hole in the wall place. do some research and find a good shop

Injen CAI, JBA exhaust pipes 2.5" w/magnaflow muffler, Doug Thorley Long tube headers, URD MAF CAL and O2 sim,Access roll up cover, AVS Wind deflectors, coverking seatcovers, grillcraft upper/lower grille, Halo projectors w/6000k HID and pop lock on tailgate.
Not to jump in but I am also looking at some headers for my 06 prerunner. And I am debating either the short tubes or the long tubes. I am here in Georgia and all we have is a annual emissions test. I would rather get the DT long tubes. But I do not want to fall emissions will these headers do that or I am better off getting short tubes. If so what brand DH or JBA.

if youu go with short tubes, the just bolt on. no cutting, welding or anything. and they are safe for 50 state legal smog testing and emmision control. so ithink you will be ok.

You can do that setup. There are ways around it in CA. don't let the man keep you down.

    Here is my 2 cents.

JBA header - shorty setup so you can have better low mid power. Dough holly is better performance higher in the power band as they are long tubes. All depends on what you want.

AFE / TRD intake. Sorry guys but URD intake just worries me about water soaking the filter as well as sucking in water.

As for header back you can remove the cats, change to 100cel cats or just leave the stock ones.

So the DT shorties will perform better than the DT long tubes in low to mid range hp and torque?
