    Its not a super dramatic increase in quality, however, most headunits will have a better output to power the speakers, which helps them sound better. You'll also have a much better range of sound tuning options which is where most of your sound quality will come from.
    As for subs, I have two kicker cvr 10" subs that are wired to 2ohms and a mono block 1000watt amp. I have mine wired up to a bass knob though because even at halfway turned up they make everything in my truck rattle and at 3/4ths of the way up I can feel the vibrations through my body lmao. I've always used kicker subs in all of my vehicles and have loved them. Whatever sub setup you go with, you can always turn them down a little bit. But I'd recommend shallow mount 10's or shallow mount 8's because they get a bit more bass-range coverage as compared to a 12 which will only hit the deeper notes. (I'm not 100% sure as to this being correct, I'm just going off personal experience.)

    If you are limited due to budget constraints, keep the stock head unit and upgrade the speakers first. 6.5" speakers in the front and rear. I also highly recommend getting the stealthbox for the subwoofers behind the rear seat. With that setup you'll need an amplifier to push the watts.
    I went with a Pioneer AVH-X3500BHS, JL Audio XD700/5 Amplifier, JL Audio C2-650X (front) & C2-650 (back) 6.5" speakers, and two JL Audio 10W1v2-4 10" subwoofers in a JL Audio Stealthbox.
    The Pioneer head unit has CD, HD radio, USB, Bluetooth and even a DVD player (which I rarely use). The screen is large and completely touchscreen.

    Even though the amp is only 700 watts, each 5 channel is crystal clear and brain numbing loud! I love the new technology because the amp is so small it fits under the driver seat easily.

    The stealthbox is a must for any subwoofers. I rock two JL Audio 10" subs, which is plenty of thumping bass.

    I honestly paid a local stereo shop to install it while I was at work. You do have to remove the plastic trays from behind the seats. And there are metal "brackets" behind the seats you have to cut off. You can retain the latches for the seats themselves and the Car Seat "Latch" system brackets though. The shop here didn't mention anything quality wise about the box so I assumed it was okay. Two of the guys at the shop did comment about how "loud" my system was. One guy even told me it sounded better than the system he put in his new Nissan Armada.

    With both 10"ers thumping the only rattle I get in my truck is the headliner where it meets the windshield. Need to have the dealer look into that for me I think.

    Otherwise everything in the back seems solid. I honestly never inspected the box before I handed it over to them. UPS delivered it and I took it to the stereo shop.

    Get an aftermarket head unit that pushes HD sound. I got a Pioneer 8100NEX for my 2nd gen, and the HD sound is way better. Only shitty part was that I had to add in an XM tuner and a new Bluetooth mic because the stock one can't be wired into the aftermarket head unit

    The sound from the factory head unit is crap. I have a Pioneer deck with bluetooth, Pandora, all the bells and whistles and can still use my steering wheel controls. Sounds way better. Huge difference. My boss has a factory JBL system in his Tundra and mine sounds way better. Plan on changing out the door speakers and adding subs. Have everything laying around, just haven't installed yet. Factory speakers aren't crap on my last 2010 or 2014 taco.

    Get one of these boxes, I have one loaded with JL 10's waiting to go in.
