I am buying the whole axle but I am only going to use the shaft and depending on condition drums, That should work right? Should not affect e-locker?

Thanks for the help man! Here is the way I look at it. I am getting the axle cheap and if the seals or bearings in this one go oh well.

The housing will not accommodate the e-locker, but all the other parts will work.

The axle shaft itself is likely the same if it is an ABS rear. The brake backing plate on the 03 is most likely different, specifically the placement of the e-brake bell crank. There are "over" and "under" the leaf spring versions. I have seen no definitive guide for exactly when the change was made and/or the option packages affected. Usually it's the later years for "under the spring".
If the plate on the 03 is different than obviously it would have to be swapped with your 99. That's same amount of work as a bearing job so your back to square one. Bearings should not be reused after being pressed off so you would still be buying those plus at least a few retainers and the seals.

One more thing. It might be obvious but plane old 2WD trucks are 5 lug while 2WD Pre-Runners are 6lug like 4WD.

Dirty Pool you just saved me a trip. I asked and the axle is a 5 lug. Oh well...back to the bearings and seals.

Ok Dirty Pool, another question. My 99 TRD e-locker housing has ABS shafts even though I don't have ABS? Right? Sorry for having no clue what I am talking about, but do both shafts have the ABS gear or is it just the one side?

ABS shafts, yes, ABS exciter rings installed on said shafts...good question. It wouldn't surprise me if the rings were installed even if the vehicle never came with ABS. One way to tell would be to pull the plug on top of the axle on each side and peak inside with a flashlight. The plug is put in place of the ABS sensors. The exciter rings would be on both sides.

Yes on the ABS shafts and yes on the rings, both sides. You do not have to re-install the rings so destructive methods can be used to remove them.
Here is living proof that the retainer does not need to be "flipped". It is obvious that the seal contact is centered on the retainer. Pic shows ABS ring not installed between the retainers. It is also important that the retainer is square to the shaft, it does not self align and can sit crooked on the shaft.
Of course all this seal/retainer/location business assumes that things are as they were from the factory.

On your 99 the inboard retainer will need to be pressed on a "custom" distance to accommodate the revised seal. It's not much, maybe 2 mm further inboard than it is now, so measure it's location on the shaft before pulling it off for a reference. This has a lot to do with just how much if any, the seal gets deformed when installed.
Old seal on right, revised on left. You can see that the lip of the seal is further inboard on the revised seal. By itself it is not enough to put the lip "off" the retainer (it's close) but combine it with a little deformation of the seal and there's a problem.

They really aren't as hard as everyone makes it seem but I work at Toyota so I had the right press and it only took me about 45 minutes to do the passenger side you just have to make sure you don't hit the little sensor when you press the seal in or you've had a bad day

I was talking to a friend here in town. He had his done at the same dealership, he has now been back two more times with failure. I think the dealership has factored in the "cover your ass" price.

Thanks for all the help. Like everyone else I am just going to go for it.

If you pay 20 for the seal your getting your ass ripped because it is only $4 at my work

I have another probably dumb question. When I put my lift on two weeks ago I drained my rear diff and put in new fluid. I also cleaned out my breather. Since then I have not had a drop leak from the axles. Did I just need to clean my breather all along?
