I have a Truxedo TruxPort and it works with the existing rails. (I suspect most options do but this is the only one I have experience with)

The mounting rails for the cover have clamps that go around the existing bed cleat rails. The only limitation is that the bed cleats can only move between the the cover clamps. There are three cover clamps per side. I have not found this to be an issue. A good cover is a must for how I use my truck and I've been happy with this one.

Just purchased my 2015 Double Cab w/6Ft bed, and got the Truxedo Truxport 256801. Its nearly 2" short for the bed. I had to adjust it as best i could, and its not good enough. Probably sending it back

Rained all day today, and my truck sitting outside, the bed is very wet.
