I'm getting ready to put a new clutch kit in my 2007 Tacoma 2.7 I've read that if the the machine shop takes to much off the flywheel it will affect the clutch engagement am I worrying to much about it

Depends on what condition the flywheel is in honestly. If it has burn spots or low spots it will need resurfaced to the lowest spot. If it doesnt have either of those then no need to resurface it imo. Ive had a few resurfaced and never noticed any difference in pedal feel (albeit they werent in the tacoma)

Last couple I did, just hit with a sander and scuffed up the surface. As long as its not cracked, damaged or has a billion miles to it, going ghetto works
