2006 6speed manual replacement options

    06 SR5 4.0 6spd 4x4
    Have 2006 4x4 6 speed manual that always grinds 3rd gear And also 4th at times. Also has the clutch throw out bearing squeak. What are options for rebuilt or remanufactured manual transmissions? Frame is being replaced soon and want to repair/replace Trans n clutch during the recall. Will def get the URD tob kit but need ideas and opinions on Transmission source. Rebuilding during recall may not be an option,may need a unit to swap. Ideas? Thank you.
