Whenever I am coming to a hard stop there is a thunk when I stop. What could be causing this?

Weak leaf springs could be a good possibility. I see ALOT of these tyoes of questions asked on here, almost weekly. Its usually axle wrap due to the weak ass springs toyota uses...

Not so much of a sound, I can feel it a lot more than I hear it.

Tacoma is stock and staying that way, Pickup is TBA as of now.
Axle wrap it sounds like. Every Tacoma has it and quite a few Fords and Dodges do as well. Weak factory leaf springs age and start to sag over time so the bump gets worse. Something to do with your differential shifting forward and back again during a stop and causes the driveline yoke to shove forward then back, that's the clunk you are feeling. I've found it helps to grease the driveline slip yoke with every oil change.

There's a thread floating around here about installing leaf spring helpers upside down in front of the axle to eliminate it, but you still have the crappy stock suspension. I'd look into that first and when you are ready, buy a real set of leaf springs for that biotch and slap them in there. At least that's why I intend to do about mine.
