New 3"lift and wandering all over the road.I'm gonna be installing some new jba uca's and I just stopped at an alignment shop to ask if aligning my truck would be a problem. He said they only align to factory specs.
    Isn't that why I'm installing new uca's?
So that I can get back to factory specs?
    Am I missing something?

Factory specs will give you a range. If you have aftermarket ucas, you can fine tune it.

    You'll want 0* toe, 0* camber, and 3.0* caster

Yes, you are trying to restore factory specs. I suspect that comment came from a desk jockey ?

Find another shop. Or at the very least talk to the tech who'll do the work first, just to be sure he's comfortable with your modifications.

You're better off with folks that do modified vehicles regularly, and actually understands the work, rather than just tinkering with things till the lights on the computer turn green.
