I have not seen this exact topic and thought it would be a good one to start.
I have 2 minor issues with the driver window. Close to the mirror I have had a very thin nuisance film of grease appear inside every time I power window down and back up. This is a pain especially after detailing the truck and glass. I have also picked up a minor nuisance rattle in the latch end of glass when window is open from 2 to 4 inches. Not heard in other positions.
I have one intermittent issue when stop and shift from reverse to drive. Occasionally when I back out of the driveway, stop, shift to drive, I notice the engine revs high and roars the second it comes out of reverse. This is at idle speed with no foot on gas as driveway is inclined down to street.
I have not yet become comfortable with the loudness of the engine. At cold start it sound like a 7.3 Ford diesel rattling and ticking. My 2000 2.7 and my 2008 4.0 were noisy as well but not so loud. I know my Dads' 2016 4 cylinder Camry sounds like it is ready to toss a rod when it starts too.
This report is with 1100 miles on my TRD Sport. I have not taken it in for repairs yet. I am hoping the grease film will disappear in time. The over-revving is not a daily occurrence yet. The window rattle, and if-still-existing grease issue, will be addressed on my first scheduled maintenance visit.

The window can probably be adjusted and fixed. Not sure about the engine and transmission. Seems like there are quit a few complaints about the automatic and how it behaves coming out of park.

I'm suprised this isn't a option on the 16 tacoma as well, I'm kidding .
Take your truck to the dealer and make them fix it

    First world problems.....

OP You are fortunate if those are the only issues you have...Enjoy the truck. One of the reasons I bought a truck is to kill my OCD. It,s working. I had one major (to me) issue and that was solved no thanks to my dealer. The rest were minor annoyances. Dealer replaced the window seals on the rear and they are worse , LOL So I solved that issue with silicone adhesive.

I have the same exact issues with the window rattle and grease.
At first I thought I had Something stuck in there and it has scratched my window tint lol
Had my regulator in the door replaced and no luck fixing this issue.

I'm going to try to have my Transmission fluid checked on tuesday.

Just trying to simplify searching problems without reading through 300 mod pages first. Didnt see a window thread. Sorry if it's a duplicate thread.

I got mine TRD Sport 4x4 in Oct 2015, and under 2000 miles in Nov 2015 the truck completely stop. In the dash I got the engine light on and oil pressure low. Took it to the dealer, after some diagnose (fuel injection) and been completely apart they put it back together and work fine again. Now Feb 2016 it happened again same as before, I got the engine light on and oil pressure low, plus A/F Fluid warning. was not able to drive. Took it to the dealer last week, and still awaiting from Toyota, to sent an specialist to the dealer.
