The same shit everyone else has.
I have a Bestop Supertop on my truck that uses the standard style cap clamps to secure it in place. The clamps use a plain old hex head bolt to secure and tighten the 2 pieces of the clamp together.

Ive been kicking around the idea of ditching the hex head bolts for some shoulder'd eye bolts to have 4 additional tie down points. I'm working on a locking system for the Supertop and the eye bolts will also play a roll.

    Said eye bolts -

Has anyone out in Tacoma land done this? I cant see it being any different than using a hex nut.

I don't have anything to add regarding the configuration... just note that eye bolts are not designed for lateral loads (basically, manufacturers won't even spec load ratings for 90* loads... they say to avoid). Just something to keep in mind if you are using as a tie-down point.

Good point. I did notice this while searching for them. All the warning say do not exceed 45* angles.

The most load they would be bearing would be a cargo net stretched across the 4 points, maybe hanging some hunting/fishing gear, or other small insignificant items but nothing of any actual weight.

You will be fine... I had 3 clamps on each side and I used the eye bolts on the all 4 corner clamps plus the bed rail tie downs in the middle and front. I used it for a couple different things. I put a bungee cargo net up but it was too soft and the things I put on it still sat on the floor of the bed so I made my own with para-cord. I just used it as a make shift divider so I could keep some stuff off of the dirty or wet floor. I would stick with putting light stuff on it like clothes, shoes, or sleeping bags to air out.
