So I read that the rear differential in the gen 3 (auto not manual)is a bit beefier than the gen 2. Although the gen 3 has 1 lb/ft less torque than the gen 2, does that mean more torque is getting to the wheels on the gen 3?

I believe torque at the wheels is affected by gear ratio and engine torque. In short, no idea. However there are some here that could probably figure the math out.

Looks like the gen 2 had a 3.73 rear end and the gen 3 has a 3.909 rear end. The way the gear spacing works I think is that the gen 3 basically has one extra gear (6th of course). 5th gear on the gen 3 was similar to 5th gear on the gen 2 (which was it's only OD gear and had a similar ratio as well).
I think even if you hooked up the gen 4.0 V6 to the 2016 Tacoma automatic transmission, it would still hunt. That 6th gear seems to be a "bonus" gear you only get to use when conditions are appropriate (downhill, tailwind etc).
Most of the time you will be in 5th on climbs but that is not bad because the gen 2 would be at a similar gear ratio anyway without the option for 6th gear when it can use it.

I know this is about the V6, but interesting stats on the 2.7 4 banger:

Gen 2: Maximum power is 120 kilowatts (160 hp) at 5,200 rpm, and 246 newton metres (181 lbf·ft) of torque at 3,800 rpm
Gen 3: Maximum power is 122 kilowatts (164 hp) at 4,000 rpm, and 245 newton metres (181 lbf·ft) of torque at 3,800 rpm

That's a serious change in the RPM for peak HP! Pulled the power peak down by 1200 RPM, that's pretty neato.

Also FWIW my 6 speed auto 4cyl stopped hunting within 150 miles of delivery. It hunted on the way home from the dealer but it's "learning" is pretty noticeable, and fast.
