My 05 double cab is roof is rusting pretty bad... I have sanded it and used color match spray paint about once a year for the last 3 years and it just seams to not last in the Texas sun.
I am thinking about putting linex or rhino liner on it this go around.

Any one have pics of Linex on the roof of there taco?

Line x seems overkill personally, how about vinyl wrapping the roof? Might have a close color match or just do black

Rattle can spray paint will never last more than a few weeks. You need a proper paint job to seal it all up and keep the sun and moisture away from it.

Once you get rust, it's nearly impossible to get rid of it. So unless it's being sanded and repainted, and re clear coated by a pro shop or method then it's not going to last without re-rusting through.
I would go for a professional repaint or professional prep and bed liner by like a Line-X dealer or Rhino dealer. If not, it's likely just going to continue to rust under what ever you put on there. Eventually you'll have to replace the roof if you don't already have too. How bad is it? Is it coming from inside? Is is along the edges or by the seals?
