I can't seem to tighten this hex nut onto the threads. There are two small rectangular boxes that the screws go into which allow you to attach the normal bulbs. Do I need to cut those off so I can put the hex nut on? Or am I installing them in the wrong order?

The parts are: Anzo housing, Morimoto Mini D2S stage 3.

You have the right idea. Just shave the parts you have circled down with a dremel or whatever you have so you can tighten the nut down.
