check engine and thump sound

    1996 Tacoma Xtracab
    bilstein shocks, k&N Filters, synthetic oils
    1996 tacoma 4cyl xtracab. check engine light comes on with a thump type sound when driving after about 15 minutes, stays on. I have installed a new upstream O2 and code reader will not communicate for some reason. I dont see anything below cat. Any ideas as to what would make it make that thump and then check engine goes on. BTW seems to lose power and only good up to about 3K rpm.
