2010 Tacoma TRD

I want to install brackets to the rail rack but wondered if the tonneau cover would interfere. Does anyone have any experience with this? It's a Truxedo roll up cover and is attached to the rail rack. It seems like any sort of bracket designed for this rail would cause a gap when inserting a bracket for the kayak rack.
