Dry the windshield and tape the windshield and moulding with painters tape. Run it for a while and if it don't leak you may need the windshield resealed or worse, the frame is rusted through.
Tape can be your friend finding leaks.

Check the firewall grommet. On my old 4runner i ran amp wire through it and it wasnt tight enough so flooded the floor. If so just put some silicon around the hole and done.

There's another thread on here that addresses this problem.

I'm only a novice when it comes to things mechanical but IIRC the problem had to do with the A/C and condensation pipe ... busted/cracked/not working right.

Mine is a small stream of water that runs down the seam where the firewall and side of cab meet, behind the ecu. I found it after a hard nights rain and the carpet on passenger side was wet........:annoyed:

I'd look at the condition of the grommets in the firewall for different things that go through on that side like the low pressure AC line and the heater core lines. It could also be the stripping around your windshield isn't doing it's job anymore allowing water to seep in on that corner.
