I recently purchased a 2006 prerunner and need to know what mileage to change the oil, 3k or 6k?
The oil change folks say 3k unless I'm using synthetic. Of course they are in the business of selling oil changes. What does toyota recommend if I'm using conventional oil or does the oil type matter?

5K. Synthetic is a funny topic on how far you can go. The only way to know is by doing a oil analysis. Hopefully they took care of the engine during its life. If the engine has sludge do some short intervals.

5k with conventional oil is what Toyota recommends?

I typically go 6-8K on full synthetic.

Tacoma V-6 (don't know on 4 cylinder) has an odometer warning for oil change (5,000 miles). If you don't have a manual, google Tacoma oil change indicator as the procedure to reset varies by model year. Basically it starts flashing at 4500 miles for about 10 seconds, then comes on and stays lit at 5,000.

As the others stated, Toyota claims 5K (dino oil). That should be more than adequate since the Toyota engineers would have erred on the side of caution.

Toyota claims 5K for conventional but I change my full synthetic at 5K. I don't like how dark the oil gets even at 5K for synthetic.

Cheap insurance to keep an expensive motor going...
