Sounds like your rotors are warped.

Replace the rotors or have them machined.

I have a lathe. Cheaper to machine them for me.

try several hard stops and see if it goes away

Check the torque on your lug nuts. Overtightening them can warp the rotor giving you a shudder especially on hard stops. Loosen and re-torque to spec. About 85 ft-lbs. Happened to me after tire shop installed new tires for me. Drove around for 1500 miles before I found out about the effect of lug nut torque. Thought the tires were causing the shudder or that my tie rods were going bad. Loosened and re-torqued to spec and it's been fine ever since. If it's not the lugs then no harm done. Free, quick and easy first check.

As others have stated, your rotors are warped. I've had mine machine before and it lasted another 20k miles before I had to replace them completely. Not the end of the world if you have to replace them. Easy to do yourself if your good with a wrench.

    Yes
That can also be a sign of a bad wheel bearing, when the brake pad hits the rotor it shifts over due to the slop in the bearing...ask me how I know

Your rotors aren’t warped. It takes a tremendous amount of heat to warp metal that thick.

What happens when you brake aggressively or don’t seat new brakes properly you get an uneven brake pad wear on the rotor which causes uneven friction when breaking and hence shaking.

I bet you didn’t seat the new brakes properly and you now need to turn the rotors to file off that uneven burned on brake pad material.
If you are doing the work yourself it is cheaper to just replace the rotors then seat the brakes properly.

A repair shop over torqued the hell out of my wheels and warped a rotor a couple years ago... Problem went away the day I ended up replacing the rotors

I have never had much luck having warped rotors turned. I just replace them for as cheap as they are.

If you replace your rotors, remember that there are several different quality levels of replacement rotors available out there. The cheapest ones - sometimes called "Chinese white box rotors" - won't last nearly as long as a better set of rotors. As with many other things, you get what you pay for.

What he said ^^^ The straight dope on 'warped' rotors... http://www.stoptech.com/technical-support/technical-white-papers/-warped-brake-disc-and-other-myths

And, while drilled and slotted rotors may look cool, they have absolutely zero benefit for vehicles that get used the way ours typically do. Buy high quality OEM type replacement rotors and pads, bed the new pads properly, and you'll be good to go.
