I am taking off my OEM Tonneau cover for a cap. I was curious if I should leave the two rubber stoppers in place or remove. Part numbers: 62541-04010 & 62542-04010. Any insight on this?

You can leave them. If you take them out and buy a new shell from ARE, Leer, etc, the installer will likely caulk the gap with black sealant.

    LEAVE THEM IN!

Agreed with @synaps3 that the dealer will silicone the gap anyway, but there will be less gunk needed with those stoppers. You'll be way ahead of most of us with those stoppers in place. Good luck.
