No, the nut keeps the pack together. The U bolts is what holds the bump stop down.

Retorque the nut, put a paint line on it as a visual indicator, check it every fill up or every 1 hour offroad. I doubt it moves since you have full engagement of threads and no damage to the nut.

If you’re looking for more affirmation- it’s absolutely fine. You could hit the edge of the threads where they contact the nut with a punch. The small peen will help lock the bolt to the nut if you were concerned it may come loose.

You should be OK as long as you did not compromise the nut itself and if your worried that it may back off you can tack it but that really not necessary or use a prick punch at the edge top to lock it other than that I would not mess with it because that could create issues

No way to easily check it since he's bagging it and normally would be hidden by the bumpstops.

Seriously it's fine. Even if the nut came off, the pin has no where to go. It's not gonna fall through your axle. And your U bolts have way more torque and squeeze on the leaf pack than the pin. It's more to keep the pack together when it's off the truck, and to keep the leafs from walking out.

I chopped that stud down to a nub on top the nut on my dakar springs to install sumosprings. Just reiterating -- you're more than fine, no need to tack weld it.
