2nd gen used tops are easier to find.Is the rear window the only difference between the two models?Has anyone tried changing out the rear window to a 3rd gen window?

the top rail of the bedsides and tailgate are differently shaped as well. I’d suspect that the tops won’t fit over the bedsides correctly (assuming you mean a hard top camper shell?)
Or are you looking for soft tops, tonneau covers?
And replacing a 2nd gen rear glass with a 3rd gen window? There’s not much point that I can see

I’m pretty sure the bedsides Different as well, at least towards the tail gate area

They don’t fit. I tried a 2nd gen leer on my 3rd gen. The cab didn’t line up. At the rear of the bed the canopy didn’t sit on the bed rails right and the rear window wouldn’t close. The one I found was pristine for $300 so I really wanted to make it work but there was no practical way to use it.
