I have leer bed cap that leaks everytime it rains out. It seems to be coming in through the windows, both in the rear by the vent window and also in the front where there is no vent. Has anyone had this problem and is it tough to fix? This is happening on both sides.

There are usually a few small horizontal drain slots on the outside of the window frame. If they are clogged with dirt, water won't drain out of the window tracks.
If the leak is from the window frame itself, take it apart and apply silicone seal as necessary. If I take the window apart, I usually replace the screens while I'm at it.

I have a 10 year old ARE that just started doing this on one side, and it's from the fixed portion of the window. There is no outside frame on mine, so the sealant has failed. Unfortunately, I think it's a remove and reseal. I had a similar issue with the steel adapter plate for the rear glass hatch, but "fixed" it by smearing some silicone along the top surface where it contacts the shell. This will take some more work.

The same shit everyone else has.
    1. Clean the drains.

    If that doesn’t help.

    2. Go around the window from and make sure all the screws are tight.

    If that doesn’t help.

    3. Pull the windows and replace the gaskets. The holes in the shells for the windows are not always uniform. I had to replace the seals on mine + add a bead of silicon around each side window to fix my leaks.
