2000 Tacoma XtraCab SR5 TRD 3.4L Auto

My ARE shell has sliding windows and it leaks pretty badly. I’ve Siliconed all around places where water could get in around the windows. I’ve taken the windows out and butyl tape sealed them too. Has anyone had this problem too? Hoping to get this fixed so I can build a wood sleeping platform. Pretty frustrating I don’t understand how any water could be getting in.
