    Pool companies check for leaks in plumbing too ways. Pressure, and sound. First, to determine which run (return or delivery) the leak might be in, they will use the multi-port valve to disable various runs of plumbing and pressurize the lines with water first. It's less apt to damage something but it can also doesn't compress like air. They will throw a pressure gauge on the line and watch to see if it drops. Once they locate which run has the leak they have to locate it. Most leaks occur in joint areas, and rarely in a length of pipe, unless something crushes it. So what they do it they use a "deck mic" which is essentially a microphone inside what looks like a plunger end, connected to a device that has headphones. They will pressurize the line that the pressure drops in and walk very slowly around the deck laying the mic on it and listen. The leak will be a sound similar to a small straw blowing air with some gurgling because the ground around it is wet. Then you just dig around the area, expose the pipe, shut it all down and cut out the broken joint.

    Obviously, cutting through a concrete deck adds some money and work. Removing stone is not going to be easy in a pond. You could basically try to make your own deck mic setup but I bet you could get a stethoscope cheap, and literally listen to the ground or even inside the pond. Yes, you will hear it running but as you get closer to the leak it will get louder.

    You could try soaking the ground around the whole area and pressurise the line with a tire pump or very very low compressor pressure ( 40 psi or less, and a lot less if they are not glued connections ) and watch for bubbles. You'll need to really soak the ground though. This would also work inside the pond.

    3' deep is deep and will not have any effect on root matter except for shrubs and trees. Grass would not show any signs of benefiting, unless everything else is burnt up except for a single area.

    I used to work installing rural water lines, miles of them. I am familiar with pressure testing. The problem is I don't have valves to separate 4 different lines. This whole thing was installed some 50 years ago. Most of it it black plastic roll tubing. I don't know where the lines run underground, only where they start and end. It's a mess.

    Right now the pump is running every ~5 minutes, not good for the pump motor. I'm gonna unplug it and put my thinking cap on.

    With a well, I would look in the well head at the pitless adapter. Mine was the cause of the same thing about 10 years ago.
