    The factory is cold air intake, most factory is cold intake by pulling from the fender area. If you are looking for some bling, the TRD intake is a clean option.

    Depends on your definition of "best"

    Best performing CAI is going to be your stock airbox. If you want some bling you can add the TRD CAI.
    Lots of guys on here run the Pedal Commander module and seem to like it.
    OVTune seems to be the best bang-for-your-buck ECU flash.

    Welcome to TW. Instead of posting multiple threads with single fragment statements, it would help if you expanded on your questions a little more. The back story, why you are asking, what you are trying to achieve, we love hearing about that stuff. Specific questions get specific answers, while generic questions get the outpouring of our demented imaginations. :D

    That said, the best intake is stock.

    The best throttle body is a supercharger. be prepared to pay an additional 20% of the worth of your truck for that one though.

    The best ecu flash is VF tuner/OVtune. Start here if you want real performance.
