I purchased a new TRD OR two weekends ago and I already have a new drop in filter and intake tube I want to install. Question is that it only has 415ish miles on it. Is there any potential adverse effects from installing a new intake tube while I am still "breaking it in"?

No. If you follow break in procedure it wouldn't make a difference
