I had one hole with that same alignment issue and I got a metal grinding bit for my dremel tool and took my time opening it up some...took a while but it worked.

They are not adjustable and are spot welded in place.

This ^ dont do anything to the holes in your roof,do any altering to the rack base itself.

I would agree if the hole was more covered but the hole isn't that far off so it won't be misaligned and cross thread and the steel skin isn't that thick, so not going to snap a tap that size. Dremel is probably easiest but if you have neither tool, the tap will get you there with less out of pocket. Dremel if you have it, tap it if you don't and want less out of pocket. Hit it with a screw driver at your own risk(cheapest of all).
Not going to work . There's nothing you can do to the rack that will fix what's wrong here. He's going to have to gird his loins and do a tiny bit of surgery and then it'll all be fine. Which method is the topic and there are several options depending on tools available. I have both a tap and dremel so I'd try the tap first to see if the taper would still thread past the lip since that is the lowest risk option. If it didn't then I'd bring a power tool in range of my paint and carefully widen the hole. With neither option immediately available I'd probably say fuck it and grab a screwdriver or nail set and hammer.

I love TW! There’s solutions for everything here. I’m installing a prinsu rack today and I had the same issue with the back driver side threads were not lined up. I searched TW, took a dremel to it for about 2 minutes, and (not as nicely painted as OP) spray painted the exposed metal with spray paint. Lines up perfectly

Mine were slightly misaligned when I put my racks on. But not so much that I had a hard time threading the bolts. Yours is farther off than mine.

Dammit dude! They said a Dremel tool, not a Ryobi... You're proper fucked now. I know it's been over a year, but there's no way that rack is still attached to your roof.

Shit like this is what happens every time I say "this should be a quick and easy install/fix/swap".

10 minute project turns into a half day affair and multiple runs to the hardware store.

My 2021 Tacoma had the same issue, but on the front passenger side. I used a tap to cut the sheet metal. I would have preferred to use a dremmel, but I didn't have the right burr tool.

Had to Dremel out both holes on the passanger front. Driver front was off but I was able to thread. Unfortunately one of the bolts won't actually thread now, bolt won't take torque before letting lose.
