Besides a snorkel and front/rear diff breathers, transmission/transfer case breather mods. Are there any other mods I should do to waterproof my
    Taco?

The overwhelming majority will tell you not to cross in any water that goes above your wheel well. These trucks have way too much electronics to be submerging your hood or anything that crazy. A snorkel on these trucks should be used to help in dusty conditions and not water crossings.

Oh for sure. I’ve seen one too many Instagram posts about a Taco down because it chose to swim… plus it only takes one time for it to ruin everything considering alllll Toyota electronics are connected somehow.

Literally everyone will tell you to extend the diff breathers. Very few will mention the t-case, ADD, and e-locker (if applicable) breathers though..

That’s because the stock breathers on everything BUT the rear diff are high enough for water crossings that aren’t complete submerging the truck. Most everything up front will have breathers mounted in the engine bay. The stock rear diff breather sits right on top of the rear pumpkin and can use a good extension for peace of mind.

My 1954 M38A1 jeep is designed for water crossings with complete immersion (the only things above water being the end of the snorkel, the end of the exhaust extension, and the driver's head). I wouldn't dream of doing that to my jeep, much less to my new Tacoma. Even with the jeep, there's a lot of required preparation both before and after such an immersion. With the Tacoma, it would be destructive.

ETA: Here's a video of an M38A1 doing immersion fording. I dare anybody to do this with their Tacoma!

Remember to block your fan blades with a stick or something to stop it.
Fan hitting the water hard will break it.

Re- seal the transfer case electronics
    Re-seal the rear differential electronics
    Re-seal the front ADD
If automatic ? Re-seal the Neutral safety switch , install backflow valving on your transmission vent . You can also do this if you have a manual transmission
These trucks are not designed for swimming . I suggest staying out of the deep end

This is exactly why I do not need a snorkel. Not worth having a mildew carpet.

Depends but you dont need anything. Snorkels are mostly for dust but they can mildly protect the airbox but your truck should be pushing most of the water to the side anyway. They already have breathers up behind the engine and like I said, you should be creating a bow wave pushing water to the side, if you get water there, you messed up. The rear breather is a one way valve.

If going full on, I would disconnect as many electrical connectors under the hood and liberaly apply dielectric grease and re-assemble.

If snorkels are used for dust, then the part is misnamed. Perhaps it should be called a Dorkel.
