2wd ECU in 4wd 3.4?

    Hey all, I was blessed in finding a factory super charged 4runner a few years back and now looking to swap my 1998 4x4 3.4 auto 4runner to a manual before my 1ton swap.
    Been gathering parts the last 2 years and almost have everything I need: R150 Manual trans, dual cases w/driveshafts, building up 14 bolt and 05+ Super Duty dana 60 axles..

    From what I've read elsewhere in the forum, seems if I can find a 98 and newer ECU it should plug right up to my harness and I think I may have to re-pin a couple of the wires and it would be ready to go. I just cannot find a 4x4 3.4 manual trans ECU at all right now.
    I used to see them for crazy prices like 400-600 bucks a few months back, but now I cannot find anything except for the occasional 2wheel drive with manual transmission.
    Is there any reason a 2wd ECU could not be used? Does the ECU control the 4wd module or does this just receive a signal from the transfer case?

    (I understand that usually the factory ECU was reprogrammed for higher fuel pressure for the super charger, but I think I could make up for a non-supercharged ECU with the 2JZ fuel pump and injector's swap.)

    Or does anybody know where I can find a 98 and newer 4x4 manual ECU for a reasonable price? I've found places that want my VIN number to build an ECU but mine shows them it is an Auto trans and they will not custom tune an ECU for my conversion (some sort of liability issue).
