Wiring up the control box and it has two wires that are supposed to attach to the +/- terminals. My question is, I see some installations where the black or negative is connected to the ground bolt on the side of the engine bay. What’s the difference?

I've got my charge controller ground connected to the body, no issues. Make sure your terminals are clean and your cables are good, never a bad idea to upgrade battery cables. Or, at least upgrade ground cables.

Yes. Negative is ground. Recommend fuse on positive wire between battery/controller and controller/panel.
Any wiring that is in the engine bay or anywhere that gets water on/near it should also have adhesive lined heat shrink on it to help prevent corrosion.

Realizing that.... Buy tying to the controller to the frame locally, you are effectively tying it to the negative battery terminal via the battery's negative terminal frame connection. Make sure you have a quality electrical connection at the frame and all is good.
