Or just look at *calculated load* while flooring it going up a hill. If it can't get over 80% the MAF is under-reporting

Where are the short and long term fuel trims at?

But.. before we go down the rabbit hole of diagnostics, just put the old intake system back on and see if that fixes it

Update: I disconnected and reconnected all hoses and connectors and tightened down the MAF and hose clamps. I just took it for a ride and everything looked good on the scanner and no codes…so far. Thanks everyone for help and I will keep it updated

    It’s a 2 trip logic.
So it takes 2 drive cycles meeting the criterial to trip the code.

Putting the old intake pipe and air box back on is a no cost test. (Free)
That is what I’d do. See what happens.

Or, fire a MAF at it and hope that was it. (Not what I’d suggest).
Before I did that, I would make certain the wiring correct and functional.

Just found out today that the gas cap is not clicking closed? could that be causing the light to appear?

It can cause a check engine light with an EVAP leak code (P0455/P0456) but it will not cause a MAF code to set.

I emailed the AFE support and this is the response I got would this make any sense trying or would this not help. I already cleaned the MAF sensor which didn’t help.

FWIW I had a similar problem on my previous truck (2011 Nissan Frontier). I had a drop in k&n filter which was fine for ~70k mi, I cleaned/oiled it regularly. When the code popped up I replaced the MAF which "worked" for about 5k mi and then popped up again. I cleaned the new MAF and oiled/dried the air filter again thinking maybe this may be the problem. Once again no CEL showed up immediately but came on again a few thousand miles later. If I unplugged the battery which reset the CEL it would stay off for 100-5000+ mi. Bottom line there was no consistency with the CEL coming on. I never did replace the air filter with OEM but going back that would be the first thing I did, before the MAF.

TLDR: I had similar CEL problems on my previous truck (2011 Nissan Frontier). I had a k&n drop in filter which was fine for thousands of miles. Had the same code replaced my MAF, worked, same problem again. There was no consistency on when the CEL would turn on. I'd revert to the stock air filter before replacing the MAF just as a test.

Is anyone able to help me make sense of these numbers and see if anything could be causing the p0101 CEL. Thanks!

It's obviously running lean (23% fuel trim), most likely because the MAF is under-reporting as we pretty much know because of the P0101 code.
The only really valid MAF tests are at hot idle (MAF g/s (Lb/min x 7.56) should be about equal to engine displacement in liters (in your case 4.0) and VE test (a WOT 1st gear pull recording peak MAF, IAT, barometric pressure, and peak RPM and putting them in the calculator below) should be 90+%.

I still say put the stock air intake back on and see if your problem is gone, I bet it will be since it started after the aftermarket intake was installed.
I know you don't want it to be true but I've seen it mulitple times where aftermarket intakes do not work properly with the stock MAF calibration.
