2013 Tacoma 4x4 4dr long bed tow pckg

I got a Bestop Cover that is great but my truck box doesn't fit with the cover. Any suggestions on best way to have a truck box and the Bestop Soft cover? (6ft bed) Anybody have a soft top with truck box configuration?
