So I have a custom design shift knob ball and my shift diagram is upside down when screwed in all the way, is there a way to center a shift knob or some self adjustment piece that goes on the thread of the shifter? Thank you.

Use a "jam nut". Thread a nut onto the shaft. Through trial-and-error, adjust the jam nut on the shaft until the knob is centered when tightened down.

Spacers made from thin plastic, use a dab of paper glue to hold them in place. Add one at a time, until you are centered
