So I have a set of mid travel coil overs and was planning to upgrade to extended travel. I’m sitting on a 3inch lift all around as well.

here’s the issue. When I go over large bumps or what with speed not my front end will slam to its max droop.
And when I was replacing my inner tie rods this weekend I noticed indents on the bottom of the tie rod housing where the shaft had been smacking it.

Are there after market inner tie rods I need to get before doing extended travel? Cause in my head my trucks telling me that the tie rods can’t articulate any lower.

No matter what coilover you cram in there, the IFS geometry doesn't change (unless you get new long travel control arms). The Mid/Extended travel buzz words just shake out to minor differences in the shock itself.

I'd start to consider better bump stops before you start looking at other tie rods. I'd also be willing to bet that your control arm bushings are toast.
