Are they the same size between short beds for cap fitment or did Toyota change the bed size on the 3rd gen?

    Not this question again.

Caps from 2nd and 3rd gens are not interchangeable.

While you can technically make them “fit”.
The 3rd Gen is slightly longer and will over hang the tailgate on a 2nd Gen.
To make them fit also requires work. In the end you’ll have done a lot of work and it will look like garbage.

I believe same dimensions but 2nd Gen bed rails sit higher than tailgate. Whereas the 3rd gen is flush. Will create an issue sealing using a 3rd gen cap on a 2nd gen truck, and will make it to where you cannot use a 2nd gen cap on a 3rd gen truck. Also depending on the styling of the rear door of it, the 3rd gen truck has a very slight curve to it that some manufacturers may follow, where the 2nd gen does not.
