Ok I have 09 5spd 2.7. Lastnight it started fine and I put it in 1st gear and had super bad hesitation and sputtering. After a few minutes it accelerated properly but did same thing when shifted into 2nd 3rd gear etc. When coming to stop sign the truck would shut off. Truck has 215k but motor has 70k. I'm leaning toward throttle position sensor because I'm under the impression that when the new motor was installed a lot of elec parts etc were used off old motor.

    Any help would be great

Is your CEL on? Any codes?

09 is drive by wire so it uses dual redundant TPS sensors built into the thottle body, it would set codes if there was an issue with one or both sensors or the throttle body.

Thr truck has eng light on and I'm sure it's throwing codes. First time I experienced this in 10 years I've had it. I have a scanner but in the past I have found them to be misleading and sending me in opposite direction. I know it sounds strange but I will scan and post codes. I need to add it has Volant cold air intake and mbrp dual exhaust kit on it.

We have to remember codes are not parts lists, they can give us good direction on what to check but just because there's a code for a sensor doesn't nesseaarily mean that sensor is bad. So many people and shops read codes and start changing parts (many times with cheap shit parts) based on those codes instead of doing some testing to verify parts are bad before changing them, the parts cannon method tends to "build in" problems more often than it fixes them.

The exhaust kit shouldn't affect anything as long as there are no leaks upstream or near the AFR and O2 sensors.

Many CAI kits can screw with the MAF signal due to the MAF being calibrated for the diameter and airflow characteristics of the factory air intake system, if it's not too far off fuel trims will compensate for it but if it's way off then you can have performance issues and codes.
