Covering the Roof Rack Clips

New to Tacoma and had a couple questions that I could not find answers to:

Will GEN-3 brackets work - or specifically did the previous generation roof rack holes and covers have the same 2 X 6mm holes 60mm apart?

After bolting to the holes how do you cover the clips and recesses? Or drill through the plastic cover and leave it in place under the mounting brackets - but that seems weak? Or leave the recessed clips exposed which seems like a a great place for water and crap to pool and collect?
