2007 tacoma question please

    Recently got from a friend a 2007 tacoma ext cab, my second Tacoma, love them.
    When it rains, it has two water leaks on the front sides, driver and passenger, run through the sides.
    Checked the drain holes, not clogged, went crazy sealing all around the windshield with silicone, but I noticed still leaks. Any ideas?

    I haven’t used much, its mostly parked for now, after strong rain, I checked and it has water inside.

    Is that a bondo repair with a crack in the last picture,maybe it's leaking water in that area.
