Thinking about a tonneau cover. Question: Do you guys think I should plug the drain holes in my bed? I'm thinking that I should, simply because it might avoid nasty smells and dampness once install the tonneau. I got the idea from when I looked inside the two storage boxes inside the bed. There are two 1/4" holes in each one, not to mention the drain holes behind the cab.

    What do you guys recommend?

I would think it would be beneficial to keep them, unless you’re getting a cover that is completely water proof, because it would help drain out water that leaks into the bed under the cover?

To bet installed: bling grill, headlights, fog lights.
2nd that opinion. You want any water getting in to get out. Mine came with a cover. It’s old enough to have some of the black material worn off. No funky smells.

You'll want the holes. Inevitably water will get in there, and it needs a way to get out.

I put one on a couple of months ago, it's a Tyger brand off Amazon. It's been good.
I'd leave the holes open in case you get water in there. I haven't had any trouble with water getting in through the drain holes. In fact, the cover I got keeps the water out really well.
