Is there any good options? Are they worth it on the 4.0L? Does pair up better with a tune?

Your current setup is already optimized, though an aftermarket will be louder.

I know people with tunes and the stock setup that have received plenty of improvement with tuning as is.

    Welcome to T. World
There are plenty of good options.
It depends on what you mean by worth, will you get any ponys? No.
No it doesn't pair better with a tune as stated above you will get better sound, no ponys.

Edit: If ponys are wanted, you need forced induction

If you want more induction sound its great, otherwise its not a huge gain.

I tend to recommend the AFE intakes.

The intake is not a restriction on these trucks until you are well modified. Don’t waste your money.

honestly the air box isn't the issue, its the "charge" pipe between the fender and the engine that is where all the sound baffles are, now I have no room to talk, because I have an AFE intake on my truck, but it was also on there as an alternative to the TRD intake box.

Are you aware that the OE intake already draws ambient air?
