My TRD has the factory bed liner on the tailgate. Rear topper hatch has a rubber seal that rubs on the paint wearing it down on the tailgate. Any kind of clear cover or whatever I can stick on the tailgate where the rubbing is occuring?

Your imaginary TRD? Or have you neglected to update your profile? :p
It shouldn't rub your paint you may need to realign your topper.

a lot of people use the paint protection film for that sort of wear area.

if it's just a small area, something like this would work. i imagine there's a difference in the quality of the films of this no-name vs. name-brand film, but if you're only dealing with one spot...

Mine rubbed the paint, I put some clear paint protection on it. Tight seal means less / no water intrusion. Toppers are hard to seal, there are products available to help, a lot of threads on here that address this, do a search.
