Just found out my transmission on my newly purchased 02 2.4L Tacoma (100k original miles) is bad. Shop said it will be difficult to source a transmission for a full replacement, let alone the individual parts to repair the current one (won't know exactly which parts until they take it apart). I don't have the free time to dig into this since we just had our second kid...what would you do in my position?

It's less Tacoma and more mod
The transmission in that truck is either a A43D or A44D, they're a dime a dozen compared to the 6-lug truck transmissions. Get another and swap it in...

car-part.com is your friend, a bunch of used whole units in there with warranty for less than a grand.

Get a tranny out of a recycle yard and throw it in. Sorry it's bad, but that is pretty unusual.
There are a number of recycle yard around me in Rancho Cordova (outside Sacramento) that sell online also. They might ship you one.
