I have a near new ( 1 year old) Leer XR shell - short bed tacoma. The rear door glass is not flush with the shell; appearing to be warped. The attached pics were taken with the tail bed open - ruling out a misaligned shell.

    Anyone else experience this?

I don’t see anything that looks warped. More than likely just needs a simple adjustment to the strike plate(s).

Just loosen the two bolts circled, adjust the plate backwards a hair, rinse and repeat until you get gentle contact with the trim. You probably want to do this with the tailgate up to get a good fit all around.

    Good luck!

adding to HeyB's solution, it could be that the seals the window sits against also changed shape over time.
