Swap the #3 and #5 coils and see if you get a P0353 instead of a P0355.

So, all the coils are brand new. That's why I'm thinking it's more of a wiring harness.

New doesn't mean anything to me anymore with today's parts, I can't tell you the amount of bad new parts we get anymore.
In any case it's an easy enough check to swap the coils.

Agreed. I did swap out an old coil I have from my old engine with the same result. With all the weirdness, misfires and coil errors, I'm going through the harness, thoroughly.

Well you can test 3 of the 4 circuits at the coil with a simple test light and meter.

Pin 1: (Black/Red) is Ignition Power (Should have power with the key on)
Pin 2: (White/Red) is the Ignition Feedback (IGF) circuit (Should have 5v with the key on)
Pin 3: (Red/Yellow) is the Ignition Control (IGT) circuit (ECM sends a 4v pulse on this line to fire the coil but you would need an oscilloscope to see it so checking wiring integrity is your only option here)
    Pin 4: (White/Black) is Ground

I appreciate everyone's help! I'm getting wore out trying to figure this one out. My gut says it's an electrical issue b/c I'm not seeing consistent errors. I'm a few hours from giving it up to a pro.

So I am digging through the wiring harness and this is what I found so far. Doesn’t look OEM to me?

Im pretty sure I found the issue. Now I have to pull up the wiring diagram to ensure I connect these properly.

If anyone has a link to the diagram showing which pistons are linked it would be much appreciated. I think I've seen where they're paired and not all connected together! I'm an accomplished solder tech so it'll be done right. I also need help determining where the black/red wire (in forefront of the last pic i posted) connects. I think I'm close ya'll!

Boost, armor, lights, big tires, no savings.
I know on my 2008 there is a set of grounds attached to the passenger side of the engine, near the fire wall. Wire markings appear similar to that bundle of grey/red stripe you have shown above.

@caribe makaira Do you know what wire is OP looking at? Has been unable to get truck running well after engine swap (looking at engine harness).

Other shenanigans on the other side. This can’t be OEM either?

Thats a factory splice, looks like the one for the ignition coil powers.

On a better note, I think these ignition coils are paired together? Example would be piston one goes with piston two?

No they are sequentially fired, it's not a waste spark system.

Yea many manufacturers don't solder them, they are just pressed together and heat shrinked. But factory splices don't typically fail.

Great! I'll solder them and cover with heat shrink. I guess I've still yet to find a short.
