Overfill the spot you want to caulk slightly then run a wet finger (alcohol) over it to smooth the caulk. Clean finger off from time to time with wet rag (alcohol). It takes some practice to get a good clean bead so don't be afraid to clean it off while it's still wet, let it dry & try again.

Jflan, that was an awesome response, thanks. I never thought about using masking tape, but I figured there had to be an easier way to smooth the bead. I thought I was doing something wrong because it was so liquid. I may just leave the lumpy bead there for a while before I try and do a new smooth one.

First off. Your main problem might be you cut too much off the end of the tube.

You just need a hole big enough to put something down in like a coat hanger to break the seal. Run a little bead. Just big enough to cover the gap. If its on the shower floor where the door meets, you just need a bead about the size of the cable on your mouse or keyboard, possibly smaller. Lick your finger and run it across the bead in one solid motion from right to left. clean your finger, then run back from left to right. Should be done.
